Mt.Fuji and Mt.Ishiduchi (Shikoku region) are my recommendation
I have trekked 3 times on Mt. Fuji and really enjoyed it. I wish if I can go there for trekking again. Another recommendation is Mr. Ishiduchi in the Shikoku region.

The Kunisaki Buddhist Trek in Kyushu is an eight-day trail through the mountains of the Kunisaki peninsula. Be prepared for steep climbs along ancient trails that monks used to take, passing through hamlets, stone Buddha statues and caves.
